As soon as you change your sims hair color in game, that is their "genetic" hair color. It is impossible for your child to inherited the original sims hair color. The preset will be highlighted if that's what the sim has. You can test to make sure the hair and eye color your sim received is a preset by taking them into CAS. This sometimes happens to my sims and since it makes no sense I just copy the hair color of their mom or dad and give them that one. It doesn't sound like your sim had a mutation, but instead the game had the child inherit its hair and eye color from grandparents, and since your sim is fresh out of CAS and has no family tree, the game randomly picked a preset hair and eye color to give your sim. I don't have it, as I have barely EVER had a mutation and I haven't found a need for it. There is a mod that is supposed to help stop this. This will cause some weird eye or hair colors. A Sim who inherits a custom-hair gene from a parent of the same gender will receive. There is also a chance of "mutation" in the genetics of your sim. Each custom hairstyle that has not been binned has its own genetic code. Meaning a child can get mom/dad/grandma/grandpa/great-grandma/great-grandpas eye or hair color. Hair and eye color can be inherited over generations. All sliders are inherited from a mixture of mom and dad. The sims 3 has an interesting genetics system.
